La compagnia ha iniziato le operazioni a febbraio 2009 servendo otto grandi città europee, con una flotta di sei aerei, i quali hanno operato con il C.O.A. di Deutsche Lufthansa fino all'11 gennaio 2011, giorno del primo volo (per l'occasione quello da Milano Malpensa a Stoccolma Arlanda) avente il C.O.A. italiano. Lufthansa Italia ha operato tutti i voli di linea con callsign e numero di volo Lufthansa. Il codice ICAO utilizzato dal vettore italiano per i voli operati direttamente con il proprio C.O.A. è stato LIT.Gli unici voli operati con questo codice erano voli charter.
