Nakajima studierte die Modulräume von Instantonen auf ALE-Räumen und fand Zusammenhänge mit der Darstellungstheorie affiner Kac-Moody-Algebren und Quantengruppen. Mit den von ihm eingeführten Quiver-Varietäten konstruierte er Darstellungsräume für Kac-Moody-Algebren.
