Welzl studierte ab 1977 an der Universität Graz mit dem Diplom in angewandter Mathematik 1981 und der Promotion bei Hermann Maurer 1983 mit einer Dissertation über formale Sprachen. 1983 habilitierte er sich in Graz in Informatik. Als Post-Doktorand war er 1984 an der Universität Leiden und 1985 war er Gastprofessor an der University of Colorado in Denver. Von 1987 bis 1996 war er Professor für Mathematik (Berechenbarkeitstheorie) an der FU Berlin und leitete von 1991 bis 1996 das Graduiertenprogramm algorithmische diskrete Mathematik der Berliner Universitäten. 1996 wurde er Professor an der ETH Zürich, an der er von 2016 bis 2018 Leiter der Abteilung Informatik war.
