Jocul este format din patru părţi diferite, fiecare fiind una din povesti. Prima parte este povestita de Winston si are loc la Roma. Se spune ca aceasta parte aminteste de Tomb Raider-ul clasic. Aici îi reîntâlnim pe Larson şi Pierre, oamenii lui Natla din Tomb Raider I. Lara vrea sa cumpere piatra Mercur de la Larson şi Pierre, dar cei doi vroiau sa îi fure banii. Când Lara îşi da seama de intenţiile lor se hotărăşte sa fure piatra. Cu ajutorul acestei pietre şi a altor pietre ce trebuie găsite de-a lungul povestii, Lara reuşeşte sa pună mâna pe Piatra Filosofală. A doua parte este povestita de Jean Yves şi are loc la o baza militara din Rusia. De data aceasta Jean Yves o ajuta pe Lara sa intre în baza. Lângă baza este acostat un submarin rus condus de amiralul Yarofev, care este în căutarea suliţei lui Hitler. Acest episod ne aminteşte de Doasarele X. Povestea se termina cu scufundarea submarinului şi cu Lara victorioasa, punând mâna din nou pe un artefact foarte valoros. A treia parte este povestita de părintele Patrick Dunstan şi are loc pe o insula din Irlanda plina de forte malefice. Lara este de aceasta data în vârsta de doar 16 ani, fiind lipsita de armele ei clasice. Auzind discuţia părintelui cu unul dintre localnici se hotărăşte sa se ascundă pe barca cu care pleca părintele Patrick pe insula neagra. Lara găseşte într-un labirint de pe insula o carte magica cu ajutorul căreia reuşeşte sa distrugă spiritul malefic ce locuia pe aceasta insula. A patra parte este un episod povestit de Dunstan, servitorul Larei, care le arata celorlalţi doi locul în care Lara ţinea ascuns artefactul numit Iris. Lara îl angajează pe Zip, un afro-american expert în telecomunicaţii, ca sa o ajute în aceasta misiune gen Matrix. Lara reuşeşte la finalul povestii sa scape din clădirea VCIndustries, teafăra şi cu încă un artefact în posesie. Clădirea VCIndustries este proprietatea lui Werner Von Croy şi ea deserveşte ca loc de cercetare a artefactului numit Iris. Irisul este artefactul pe care l-au găsit Von Croy si Lara în Cambodgia şi care a fost recuperat de Lara în aceasta misiune. Cuvântul cheie pentru acest episod este furişarea. Lara va vizita: Roma cu străzile acesteia, piaţa Traian şi interiorul Colosseumului unde se va lupta cu lei şi gladiatori. Rusia la o baza militara unde a acostat submarinul ce se va scufunda. Aici Lara se va lupta corp la corp cu militari rusi. Irlanda, tânăra Lara cu aceeaşi înfăţişare din primul nivel din Ultima Revelaţie va face fata fantomelor si altor creaturi înfricoşătoare. Cladirea VCIndustries-localizata se pare in New York (SUA). Lara va pune mâna pe "Irisul" luat din Angkor Wat de către Werner Von Croy, din primul nivel din Ultima Revelaţie.
