Er ist Professor am Institute for Frontier Medical Sciences (再生医科学研究所, Saisei Ikagaku Kenkyūjo) an der Universität Kyōto. 1987 schloss er sein Medizinstudium an der Universität Kōbe ab, 1993 promovierte er an der Städtischen Universität Ōsaka. Danach absolvierte er seine Assistenzzeit in der orthopädischen Chirurgie am National Osaka Hospital und war als Postdoktorand am Gladstone Institute of Cardiovascular Disease in San Francisco. 2006 gelang es seinem Team und ihm, induzierte pluripotente Stammzellen (iPS-Zellen), pluripotente Stammzellen, aus Bindegewebszellen von Mäusen zu erzeugen . 2007 gelang ihnen der gleiche Erfolg mit menschlichen Bindegewebszellen . Für diese künstliche Herstellung von Stammzellen erhielt er im November 2007 den Meyenburg-Preis vom DKFZ. 2008 wurde Yamanaka gemeinsam mit Hans R. Schöler und Irving L. Weissman mit dem Robert-Koch-Preis ausgezeichnet, sowie gemeinsam mit Ian Wilmut und Keith Campbell mit dem Shaw Prize. 2009 erhielt er gemeinsam mit John Gurdon den Albert Lasker Award for Basic Medical Research.
