Die Besatzung wird voraussichtlich aus drei oder evtl. vier Taikonauten bestehen. Die Hauptaufgabe von Shenzhou 9 wird voraussichtlich in der Erprobung eines bemannten Andockmanövers liegen. Shenzhou 9 wird damit das erste chinesische Raumschiff sein, welches ein bemanntes Kopplungsmanöver im All vollzieht. Dazu soll Shenzhou 9 einen auf dem russischen APAS-System basierenden Kopplungsadapter mitführen. Als Kopplungsziel ist das chinesische Raumlabor Tiangong 1 vorgesehen, dessen Start derzeit für Ende 2010 geplant ist. Aufgabe der Besatzung wird es sein, das Raumlabor in Betrieb zu nehmen und die notwendigen Voraussetzungen für den Betrieb von Raumstationen zu erforschen. Weiterhin sind einfache zivile und militärische Erdbeobachtungen geplant. Darüber hinaus sind medizinische Experimente zur Erforschung von Langzeitaufenthalten von Stationsbesatzungen im All geplant.
