Zu seinen bekanntesten Werken zählen Johnny The Homicidal Maniac (= Johnny der Amokläufer), Squee! und die Zeichentrickserie Invader Zim. Jhonens Comics sind meist schwarz-weiß und beinhalten schwarzen Humor und viel Zynismus und richten sich an erwachsene Leser, weshalb sie bisher nicht in deutscher Sprache erschienen sind. Trotz dieser eher düsteren Grundstimmung in seinen Werken, beauftragte der Kindersender Nickelodeon ihn 2001 mit einer Cartoonserie. Er entwarf die Erfolgsserie Invader Zim, welche aber schon ein Jahr später von Nickelodeon wegen mangelnder Zuschauerzahlen (so die offizielle Verlautbarung) wieder abgesetzt wurde. Die Folgen werden seit Dezember 2005 auch beim deutschen Ableger Nick ausgestrahlt. Entgegen dieser offiziellen Version finden sich im Netz eine Vielzahl von Fanseiten mit Zeichnungen, Gemälden und Computergrafiken, selbstgebastelten Stoffpuppen und anderen Kreationen aus der Invader Zim-Welt. Auf diesen Seiten findet sich auch oft Kritik der zahlreichen Fans an Nickelodeon für die, nach Meinung der Fans, unangemessene Absetzung der Serie. Seine exzentrischen Comics werden von dem amerikanischen Independent-Comic-Verlag Slave Labor Graphics herausgebracht. Sein skurriler Zeichenstil ähnelt Roman Dirges Lenore.
