He was an auxiliary bishop for the Archdiocese of Cebu from 1980–1986. In 1986, he was appointed the coadjutor bishop for the Diocese of Dumaguete, and succeeded to that see in 1989. He became the Archbishop of Jaro in 2000, before being elected as the President of the Catholic Bishops' Conference of the Philippines in 2005.

Alweer een jaar later, op 11 maart 2000 werd hij benoemd tot aartbisschop van Jaro. Van oktober 2005 tot eind 2009 was hij bovendien de president van de Filipijnse bisschoppenconferentie.
